Isn't EDI just a plain-text document format, wherein security should be in applications that should send/receive these files encrypted and transmit over secure connections? Or is there something else about EDI making it inherently insecure?

It's lack of security in sending/receiving and lack of security in legacy systems. Much of sending/receiving still happens over plain FTP. And it's a highly fragmented market, I doubt that many of the smaller players have even basic security in place.
