At my company we put it in cogs, but from an accounting perspective, that is for some reason very non-standard

If you have no or very few cash paying customers then it’s a cost of doing business and thus COGS. For a consumer Co, I’d say COGS. For enterprise? No idea but would lean towards COGS

If your merchant fees is driven by every unit of transaction in your SaaS, then it’s COGS else SG&A. Not complicated, unless you want to cook the books. New thinking in the accounting world might even require it to be part of the Gross-to-Net on your top line, controversial idea.
