1) user pools or identity pools? 2) Any reason you can provision separate pools? 3) Separate pools could still share the same IAM role

If you're using User Pools authentication then your stuck with one User Pool for all tenants because of the way AppSync currently works. I have had success customizing the identity token (see the User Pool triggers) to include tenant info.
