Have you tried Scrivener?

I use Zotero - there is a plugin for MS Word that does the job (for me at least)

I have tried to use the Zotero/Word plugin and find it takes me about as much time to get it right as doing it by hand. It seems finicky.
-
Maybe it's different in history writing. I've never had problems. Zotero has some limits. though

Word also does a lousy job with figures. Can't even insert a full page figure in word that has text break around it.
