Changing the target installation directory almost always results in bad ACLs because most installers (that we've seen) assume the directory they install to have ACL like %ProgramFiles% while there's absolutely no guarantee that they would.

If I use an installer's option to install where I want it, the result of that decision shouldn't affect the security of the whole platform that I install it on. Unfortunately, this doesn't seem to be the case in the real world.
