They probably didn't. PIE is a reconstructed language, not a real one, and that's all we can reconstruct. (Sorry, if I'm taking an ironic post too seriously 😅)

Suspect that the monks in charge of alphabets kept inventing new letters and word spellings, maybe just for lulz. As a result modern languages carry massive layers of phonetic sediment.
