I'm about to upload my a video with my friend's music. It was flagged by @cdbaby but I have the rights to use it.
How do I use a copyrighted song, that I have the rights to use?

Basically if they have monetized their song, the YT Content ID will automatically flag it to let you know they are monetizing it. They would have to opt out of monetization in order to avoid this. Can my friend just remove the claim for this video? I read your post, but it doesn't say how my friend can manually remove the claim. I made a dispute, with a letter from the artist saying "I have the right to use and monetize the video" That claim just got disputed by CDbaby
