Very excited that the program and I have worked on for years is public on and ready for use. InStrain () is a program for population genomic analysis from metagenomic data and rigorous detection of identical microbial strains(1/6)

I'm so glad to share our findings on how the addition of culture can improve our understanding of the human microbiome (more MAGs, better functional assignmnts). >6 yrs in the making, this story involved an amazing & dedicated group of scientists! 👩‍💻🧫👩‍🔬

"In numerical math infinity starts at about 10,000". Oh boy was he right. Amazing how hard it is for a computer to tell if something is really zero...

On a personal note, I don't think I ever put that much work in a manuscript. Making all of this numerically stable was a mess. Reminds me of my numerics prof in Berlin:

Here MICOM tries to identify unique growth rates for all taxa to make the flux space much smaller. And this seems to predict phenotypes quite well. Obviously many limitations, but at least you get functional predictions that actually depend on the environment as well.

This becomes so much worse in microbial community models. Huge flux space (100K+ fluxes), individual taxa growth vs. growth of the whole microbiota, interactions between taxa, etc.

However, there are thousands of biochemical reactions taking place in a single bacteria, so the space of optimal fluxes is huge. Yes, even for a single fixed growth rate there are many alternative flux distributions 😭 So the challenge is in reducing this space.
