This gets me everytime. The full quote is "a few bad apples SPOIL THE BUNCH". The whole point is that you get rid of the bad ones pronto!

Ironically the true meaning of the idiom is more apt. If you don't quickly punish/remove bad apples - the whole institution becomes rotten.
