#npm5 doesn't flatten the hierarchy like yarn does. Is there a way to force that again?

what makes you say that? npm5 should be deduping just like before. It just won't give you exactly the same trees yarn will?
The only thing that Yarn does that npm doesn't (AFAIK) is hoist popular transitive deps to the top https://github.com/yarnpkg/yarn/blob/master/src/package-hoister.js#L418-L508 …

After using npm5 yesterday I saw that in a dep chain of module a->b->c. c used to be hoisted into a/nm before .. now is under b/nm again.
