I don't know much about music, so thanks for your patience with what is likely a basic-level point - I would've thought that copyrighting a melody effectively prevented other artists from using that chord progression, so it would be sort of defacto-copyrighting the progression.
Sounds like there is something deeper here though that I'm not grasping.
