It’s possible the paper copy was delivered in a sealed envelope, which can delay docketing for about four business days b-c of security protocols.
we did not see this delay with the same plaintiffs last time they filed w Justice Alito

True. (Though there are horror stories of people in the chain of delivery sealing envelopes.)

Practically speaking, what is the potential impact? Does Justice Alito have it if the envelope was sealed?

The efiling manual would indicate no, but I can’t see any reason he wouldn’t have the efiling it if he wanted to see it. But I do agree with Rick that a sealed-envelope issue probably isn’t the reason, given the prompt docketing last time.
