Probably Chell was cloned from a vital organ which was donated to the Aperture Science Self-Esteem Fund for Girls. This is what "Your specimen has been processed" alludes to

It's a fairly grim theory given that it ends up with Chell being exploded by energy pellets over and over until she eventually escapes and kills GLaDOS
