So if I upload a walkthrough of a Nintendo video game, can I stop music firms (that aren't Nintendo) from claiming music that appears inside the game in my video?

Right, but Nintendo has a blanket agreement for their games. If someone is trying to claim copyright, I'd fight it by citing the agreement from Nintendo, and to take it up with them if there is an issue with uploading gameplay.
