Instead of using the Pantone swatch, either set the layer to a 100% CMYK (eg 100% Cyan) label it as the Pantone & inform the printer or set it as a spot Lab color and label manually as the Pantone & inform the printer. Pantone swatch doesn’t need to be embedded, it’s just an ink
