A case report of how I debugged a 2P microscope with too low photon yield. The underlying cause turned out to be pulse dispersion at dielectric mirrors, but some other lessons can be learned from that as well.

1/8 Excited to announce that our paper is out in eLife: Thank you and for the hard work! Special thanks to eLife for their amazing editorial process. Wish all journals would adopt similar policies.

Very happy to share this preprint from my main PhD project. We performed wide-field calcium imaging on animals solving both auditory and tactile discrimination tasks with a delay. Many thanks to , , Balazs Laurenczy and Fabian Voigt .

The behavior of single-cell organisms can be described by specific goals, their objective function. Neurons are also single cells. Does it make sense to think about the objective function of a single neuron? Blog post inspired by the work of :

Incidentally, exaggeration~4 seems to correspond pretty well to the default UMAP settings. Here shown for MNIST, but I have observed the same on many other data sets too. (14/16)

Best video instructions on how to align a 2P microscope that I've seen so far, directly from the bench! (Plus, more videos on adaptive optics and a demonstration of fourier optics.)

Very cool and systematic ground truth recordings with cell-attached and simultaneous calcium imaging for 91 neurons. Actually, it's rather 237, but the other neurons were discarded by quality control!

Two recent papers address an important dendrite question using calcium imaging: How is activity in the soma and the apical dendrite coupled for L5 neurons? The short answer is: very tightly. I wrote up a summary of these studies on my blog:

Microscopy technique development's exploding, but core facilities still buy confocals. This ugly baby will end that. Less phototoxicity, WAY faster than confocal. NO DRAWBACK. Details here: Co-invented by . Get one from jon@asiimaging.com

That is a very clear and interesting discussion of an artefact in high-pass filtered LFP recordings! I wouldn't have thought that something which looks as much as a biological effect like this might be an artefact. Now I know better.
