Question of twitter etiquette: when replying to a response in somebody else's thread, do you keep the original author in the replies (at the risk of spamming them) or remove them (at the risk of getting them to miss a potentially interesting discussion about their content)?

I think it depends on how much of a discussion it turns into. The deeper it gets, the better off you are untagging

That's the rule I've been following so far, but I've had a couple of people ask me to untag almost immediately, so I kind of worry about being a pest now...

But it's Twitter, so notifications come with the territory, at least until the UX evolves in some way to give people no more or less than they want. I'd say it's not your responsibility to remove someone proactively, and if they feel the need to ask, it's easy enough to comply.
