But is it 'wrong' for a system to guard against threat posed by mutations?—Naturalistic approach has limits. Ultimately, ethical question is phenomenological: do individuals experience unacceptable suppression of particular thoughts because of dominant paradigm, leading to fight?

Yes. But this is pretty much the view of both Kuhn & Foucault; what Kuhn called "normal science", inside a "paradigm". The right response to this (avant la lettre, against Marx & Freud; "immunization") is Popper's critical rationalism, and freedom of speech too, of course.
