Is 'guilt by association' a good basis for judging people?

It's not about responsibility. It's about good judgment. If you see a pattern of unsettling associations with your idea, sharply reexamining the idea is just good judgment. If not, how do you do critical thinking? Do you imagine serious critical thinking is only about analysis?

I would argue that truly good and transformative ideas have the potential to unite diverse groups and perhaps even to lead those who are lost towards more harmonious inclusion. So sometimes in this you would be right, and sometimes would be very wrong.
