Good question. In general only the lowest-level rhythm unit in a piece would be played inegale. But you can't entirely rely on this. let's say you're playing a piece with swung quavers, but occasionally there's a little figuration that contains semiquavers...

I would attempt to interpret the figuration as tho it were a written-out ornament (i.e. decompose it into a trill+turn or some other combination of standard diminutions). See e.g. the allemande of BWV 828, or any of Bach's highly-ornamented sarabandes
