There are plenty of inferences in the report that refute what you're saying. For example, on page 54: "...higher rates of success do not imply favoritism" [...] "self-selection by female candidates would be consistent with lower rates of application by women to these positions"
They don't refute what I'm saying. They're just alternate hypotheses.

Ok, let's go further: (1) You didn't define what it means to be "more qualified" and neither does the NRC publication. (2) The NRC publication does not cover all female hires in STEM, just those in some fields, and at research-intensive universities.

(3) The NRC publication does in fact track the outcomes of female and male hires and they find differences only in publication rate, which fluctuate by field, while grant funding, teaching, service, etc. do not differ significantly. No translation of qualification to output.
