Do you travel on US passport? I assumed that now that you're a permanent resident of Japan you'd get a Japanese passport (and presumably avoid such questioning).

Passports are awarded for citizenship not residence. I am not a Japanese citizen. Permanent residents are given full ceremony at entry and exit, every time, though it is generally pretty perfunctory.
