I think the organic growth just found a loophole, basically encapsulating all non-organic matter and using it as a backbone for continuous growth, also - Seht experimented with bio-tech and bionics, so some of the structures might've indeed been organic as well.
Yeah, we got a quest in ESO tho where they stated it was absolutely near impossible to grow food because CWC lacked sunlight and substitute didn't work well, so I am surprised to see it grew on its own without someone helping

The Celestiodrome and the Hall of Regulations basically granted the Clockwork City inhabitable living conditions, but as soon as Seht perished, no one had the required finesse to keep those colossal bits of innovative technology running, so it inevitably failed as well.
