From the testing we have done it doesn't look like it is due to failures. Also: the vendor tools are using the same resources on the 4k die for all 4k products. If they would work around failures they would probably vary this so they could use each die in at least one product.

They might work around PLL failures. But they don't bond PLLVCC for the disabled PLL, so we don't (can't) use the disabled PLL on a 4k branded device anyways.
