Are there any plans to add pullups/io standards to Arachne?
As PCF flag? Yes, but don't hold your breath. It's not my top priority and cotton hasn't done much lately on arachne-pnr.

I'd do it myself if I had the time to really read your bitstream format docs. They're... not an easy read.

You don't need the bitstream docs for that. Just set PULLUP on the SB_IO cell inferred by arachne-pnr for the IO pin.
