Is powered via USB? Maybe you draw more current as soon as the program starts, causing a voltage drop?

No. The device is a Nexys Video board with its own separate power supply. That said, what happened seems suspiciously like a voltage drop or other power issue

Once I had a board consistently brown out (dodgy thin USB cable) just as the soft core started to boot Linux - suspect the increase in power was the increased DDR3 activity rather than the FPGA itself
