Use --strip-debug or --strip-unneeded.

Yes, I overlooked that one as not all strip invocations use it. Forget about it, then.

Yes, the other invocations don't use it. Only the one for the yosys bin. But apparently that's the one that breaks for some reason. (The Yosys bin loads dynamic objects thus we can only strip debug symbols as the other symbols are still needed when loading plugins.)
