I can't find a good liner in atom though? Why does it complain about eg missing jquery... I mean I get why because it's included in the html, but it's annoying. Do I have to just ignore it?

I like standardjs for a style - no semicolons, generally pretty and readable and v widely used

there's an atom package for it, and you can add a comment to tell it jquery is defined elsewhere

uglify if fairly simple js - if bundling nodejs for the browser then browserify with uglifyify transform :)

I am not ashamed to say I still haven't done anything in node.js but would like to try it. I won't unless there's a project for it, due to so little time these days for such things. But I can see possibilities.
