Then absolutely talk to your supervisor. Treat it as a conversation, not a confrontation. It should be a positive idea

ah oh well, I wanted to know whether I can, for example, suggest collaborating with certain scientists or whether that's presumptuous.

It's presumptuous of the collaborator - you're volunteering their time on your project. Have you talked to them?

I would definitely always talk to supervisor first as it's not the best to go around "behind their back" given you are their apprentice.

Also quite often students aren't aware (how can they be) of politics & other reasons why perhaps it's best not to collaborate with somebody.

That's why I said "how can they be" although like you say eventually you are expected to pick up on some stuff.
