HTML is better than PDF as default because we don't primarily print papers any more. PDF will still be useful but default should be better.

I will always prefer a standalone doc that i can simply save to my dropbox. Journals that force me through crap html to get my pdf annoy me

I prefer pdf in most situations, mainly because stuff doesn't execute without my explicit permission. + All handling is easy via Mendeley.
