The slides are proposing to use Markdown inside Word — I would say that's not what I am willing to do esp since I'm on Linux.

It's more using Markdown as a intermediate export format. But yes, if you're on Linux & happy using Markdown, adding Word would be silly :-)

I'm happy using LaTeX — I only use md for documentation. I don't think a switch to md for me for journal articles is appropriate.

Sure, LaTeX is a great choice for academic work. I saw a paper from within Microsoft the other day which was clearly written in LaTeX. [1/2]

Also closed source is anti-open science. So there's no a priori reason to prefer Word unless you like money going to Microsoft.
