Security I guess -- so that someone looking from a distance can't figure out what button you pressed by where your hand was. While it's not Japanese, Maplestory has a similar input scheme for login pins (where the digits would randomly shuffle).
Can't lift prints to determine which keys were pressed on a clean screen either
