the weird thing is other characters do judge Arthur as well so makes the weird honour points thing seem worse i was in camp and had a conversation with mary beth about how Arthur had been killing random people and felt bad about it and she was disappointed in him

I think its excusable in RDR2 since there is a massive religious bent to the whole narrative. If thats bit of a stretch I think the morality bar in rdr2 works better because the factions are pretty set in the narrative, the main difference is how arthur sees himself.

I do remember being a bit bemused when that would happen. I always chalked that up to jank more than anything. Like how you can make an entire town hostile in Skyrim by stealing a sweet roll, yet they can't see you stealing if you put a basket on their head.

New Vegas had a good concept marred by HORRIBLE execution, IMO. I like the NCR, but if I picked an ending for Lonesome Road that screwed them over (lore-wise, in a BIIIIIG way), they'd not only know that it was me, but I would merely go from 'paragon' to 'lovable scamp' for it.
