Is there a way to create Labels and folders/sub-labels within Mimestream? I can label messages but if I need to make a new one I need to hop over to a browser unless I’m not seeing it.

Yes, there are two ways this can be done: 1. File > New Label 2. Click the Label toolbar button, and type a new label name into the label picker, and select "Create “LabelName”"

Yes for #1 – you can choose the "Location" to be the parent label. Alternatively, you can also control-click on a label in the sidebar and click “New Label…” as a short-cut to create a sub-label.
