Looks like there is a bug (?) in where labels don't apply to new items in a thread nor is there a way to add a label to a single item within the thread without removing the label and re-adding it.

New labels not applying to new messages is part of Gmail’s behavior, but Mimestream’s presentation shows labels on each message rather than the unified set of labels across the top of the conversation (something we’re planning to do).
