I have a thousand labels in one of my gmail accounts, and mimestream seems to work fine with them, but I'd also love be able to hide most of the labels or pin a label above as another kind of inbox, so that I don't have to see the entire list.

Hi Ivan! We are planning to add the ability to hide specific labels (synced with Gmail), please see this feature on our public roadmap: portal.productboard.com/mimestream/1-m
We don’t have an ETA, but it is on the planned list, so should happen sooner than most things on the considering list.
