This goes well beyond PCR. I’m talking about the latest metagenomic technologies - even w/ them, what microbes are detected depends on the exact setup, associated pipleines/annotation platforms...also on how well one can separate microbial/human DNA/RNA when results obtained.

I am assuming this is very expensive. Many gov and private healthcare insurers won't cover qualitative or quantitative PCR testing because of cost. So it will probably be a long time before this tech becomes standard clinical testing.
