a better paper and pen might be 1) paper that supports delete/cut/copy/paste (e.g. iPad like), and 2) paper augmented with a layer intelligence, e.g. auto-suggesting things to bring into the picture, completing diagrams / calculations, etc? :)

3) paper that is persistent and can simultaneously be edited by multiple people, and forked/versions like Github code? :)

Typing comes to mind. Lots of interesting ideas are tedious to explore by hand on paper. The ideal tool should be able to keep pace or even anticipate the idea as it evolves in a feedback loop between the individual and the medium of thought. Paper is sluggish for words.

Also meta-tools: 21st century communication tools seem well suited for big idea caves since they can orchestrate many individuals and their flashlights. This is especially important when big ideas are best explored by various tools and those tools require various expertise.
