Shadow of The Colossus fits the bill for me, although Journey would definitely be up there. There's a pervasive sadness, isolation, and sense of loss in both of these.
Jenova Chen (co-designer of Journey) has talked extensively about loneliness and isolation as being a motivator for the design in Journey. Part of what I like about it, though, is the way that is also integrated with glorious, gorgeous moments.
