Everyone agrees that academic freedom gives researchers the right to choose what to work on. Grant agencies explicitly deny this, exercising veto rights over the topics they fund. Do you think this means they violate academic freedom?

If you take our constitution literally (it contains academic freedom), every job ad that asks for "articles in internationally recognized, peer-reviewed journals" constitutes a violation of academic freedom. It's just so common that nobody ever got the idea to litigate it. :-)

Academic freedom is a rather... well, academic question. Only tenured researchers have any vestige of it, and most science is done by non-tenured researchers. But yes, any restriction - including on dissemination - is probably counterproductive to creation of knowledge.
