I don't remember having to rig triangulated meshes before but I'd be cruious to know what it would change versus quadrangulated ones? They both have the same number of points and AFAIK most rigs don't rely on edges/faces except for a few deformers that would still work with tris.

Selecting edge-loops becomes impossible, and so you lose a certain control over the space of the pose when cleaning up skinning.
