If you want anime/otaku stuff, Mandarake and the shops around it. Akiba Culture Zone and Radio Kaikan also worth visiting. For junk PC parts I quite like the basement of PCNET. Also if you want electronics, kits and weird Japanese MCUs, Aitendo.

Sengoku also have lots of random electronics/parts/tools. Tokyo radio department store for some really retro shops, also FM synth chip gacha on the ground floor (!) and my favorite AC adapter/cabling/audio stuff shop upstairs (Tomoca, they also have a pro shop at Radio Kaikan).

For doujinshi, Toranoana of course. Anime goods, Kotobukiya etc. And if you just want a giant consumer electronics store (where they have a wall of SATA cables and still sell things like case button/LED kits and serial/printer/ADB (!) cables) don't miss Yodobashi Camera.

If you have time, Yodobashi is best to visit later since they close later. You'll also find games/toys/goods (including Nintendo plushies)/home appliances/camera stuff/Gunpla/musical instruments/etc there.

Also I need to mention Akibaoo 4th shop for Touhou doujin goods. Most of my t-shirt collection these days came from there.
