I suspect some metallic/solder residue bridged the current limiting resistor. There is some questionable looking dust inside.

Holy shit, I just figured out the problem. Nintendo used the wrong screws inside my Joy-Con. They didn't reach through the PCB and fell out.

does that PCB have a mask? Always makes me sad to see those crappy die cut PCBs in relatively expensive things.
