Doesn't the ATMEGA used by arduino have a few of those? Like two or three.
Either program the part with the 200ms delay asynchronously (state machine), or run a timer IRQ to poll the inputs?

The problem with encoders is not only the (relatively) high frequency, but also the low duty. That makes polling a bit of a mess. I still think that aggregating all of them and poll on demand when any activates might be possible in some casespic.twitter.com/Xg8zWPSc1M
