Is it weird that when I see some code carefully construct the three bytes "01 00 01" I immediately get alarm bells in my head saying "RSA RSA RSA RSA"?

Really? Please name an architecture that is based on a 3 Octet word size ;) lets be clear, we are missing an octet here.
We are not. RSA keys are bignums and this implementation, like many others, can accept input of an arbitrary size, yet still has an endiannesss. And thus, the bignum "01 00 01" is endian-agnostic.

At the hardware level there isn't such a thing as bignum, that is a software abstraction of multiple words... "Ordering of machine words within big number is a problem similar to ordering bits within single machine words" abstraction can order that separately too.

You're the one who assumed this had anything to do with hardware, which it didn't. Though hardware that can process bignums *does* exist. So does hardware with 24-bit word sizes.
