Fuses are cheap and you only need a few kbits for a cert (would've been even less if they'd used something more modern than RSA).

ahhhh, I was guessing it would be either a small chunk of flash or EPROM so I guess they're having Macronix put some sort of write-once storage in-package with the ROM?

That would be the reasonable way to do it. It's a custom chip anyway, so the cost to add fuses is tiny. Most modern CMOS processes should have fuse libraries available these days. It shouldn't add much to the production process either, because they need to test them anyway.
