So is everything lost on the GitHub side or no?
Github has told us that they are not able to restore our repositories - "I'm sorry to say that we aren't able to restore a branch or repository to its previous state on our end." So we will have to do it manually.

What will doing it manually consist of (like remaking every commit)?

Probably just force pushing a local repository with intact history.

Try looking into changing the head of the repo. Maybe that can help?
