I think loading gauge is pretty custom for most subways. The only major downside of nonstandard *track* gauge is that testing can't be done at the factory test track.

I've heard tell that the different gauge was to avoid the network being hijacked to run Amtrak and freight. Is that true?

Because the bigger problem is the loading gauge (i.e. maximum dimensions of a car cross section). BART's tunnels are not anywhere near tall enough for standard rolling stock
