Even though Cloudflare is great, it would be nice to have the ability to easily change the resolvers list. Also what’s the point of dnsmasq here?

The reason it's there is because when I had dnscrypt-proxy running on it's own, the traffic would get to the container but wouldn't get picked up by the dns-c listener. Adding dnsmasq and setting the server list to the local host dns-c listener worked.
