The other possibility I guess is that he's trying to make some argument about stare decisis but now is not time so he's either tone deaf, unable to read the room or an outright racist.

Well, he has said it's a comment on some precedents deserving to be overturned.
Given that Obama's tweet commented on overturning precedents, and that Brown overturned Plessy, that seems like a reasonable interpretation to me.
